I think the best option would be to do two new villians never done on film and one that just needs to be Nolanized. The Riddler portrayed by Jude Law NOT Jonny Depp would work. Johnny Depp is a great actor but he would characaturize The Riddler and that won't be good. Jude Law portrays a hitman in "Road to Perdition" wearing a "derby" hat and does and excellent performance. Now he's wearing the derby again as Sir Watson in "Sherlock Holmes". Jude Law would help create a very dark and disturbing character driven Riddler. The Dark Knight needs a female nemesis but I think a different one is needed. So no to Catwoman, yes to Talia Al ghul. Hush is another character that should be explored in Batman 3. Two-Face should return but not as a villian. He should return as a deadly anti-hero that competes with Batman but is attempting to kill criminals no holds barred but eventually bites off more than he can chew which makes Batman him save each other on occasion. Too many characters is not a problem here because a good director, screenwriter and producer can pull this off. so there you go."The Dark Knight Falls on Gotham". The Riddler,Hush, and Tailia Al ghul. Two-Face as anti-hero. A short cameo of a realistic "Penguin" could work with Joe Poesci as a Mob boss would also be cool.
